$ cat fonts.dir

It seems you need at least one real font in that directory. 
I tried and was successful after adding a .ttf font and running 
mkfontscale "$fontdir"
mkfontscale -b -s "$fontdir"

removing the entries from fonts.dir produced a similar bahaviour
