Sometimes the commands work and xterm or the gnuplot window appears. Also there are still references to Symantec in the Windows registry. How can I resolve these issues? I was working from an xterm window running bash. The configure script would hang on certain checks. Another student had the exact same problem on his machine too. We discovered that we could configure and build the exact same sources from the standard non-X11 cygwin terminal. Attached are the outputs from cygcheck -s -v -r taken both in the xterm window and the default Cygwin terminal. I discovered a long standing issue with rsync on Cygwin that to the best of my knowledge was never resolved, it fails under certain conditions having to do with a sync error in the protocol which I believe is related to an xon/xoff error on the local pipe. I now use rsync under Linux/CentOS no problem and use SyncBack on Windows when I need this sort of functionality. Perhaps you might have better luck. This almost certainly has nothing to do with X, so it's really OT here. My WAG is that your makefile invokes a native windows program at some point, and that program doesn't understand cygwin's ptys.
